Okay, so I put a particularly obscure G&S in-joke into Fallacy Somewhere and since no one has gotten it yet (or at least no one has said they got it) I am going to give away the answer here in this post. Which really won't help anyone except the very few who get curious and decide to come back and read more of my journal posts -- but if you're out there you deserve to be rewarded!
The answer to why the Doctor thought the "Matter Patter" song from Ruddigore is in Pirates of Penzance is contained in this video. Yes, that's a production of Pirates of Penzance. Yes, that's Frederic, Ruth and the Pirate King. And yes, the Pirate King is being played by Kevin Kline. Just go listen to it. Listen to the words. Listen especially to the words at the end of Ruth's verse.
And if you want to get the actual explanation, you can find it here.
